I think S1 doesn't really find its footing until the latter half; it starts out very X-Filesy with a kind of monster-of-the-week thing, but towards the back end it develops a clearer voice and really gets into telling stories about its own 'verse.
In S2 it hits its stride, and S3 is where it gets downright phenomenal.
